I have multiple different chemical solutions that I would like to filter within a new potential system. The two biggest selections are as follows: Pebax solutions of various durometers and also a PTFE/Polyimide composite solution. Both of these solutions are mixed and prepared on site. We would like a system that is safe for operators to handle without exposure, especially to the Pebax solutions. Ideally we would like to be able to use the same single system for filtering these various solutions. The issues that are present then are making sure a system is clean before switching to a new solution, and limiting the amount of loss of solution due to plumbing, filter etc. What types of filtering would be recommended and from which reputable companies?

Not enough information to make a valid suggestion, but the only filter that comes to mind is the enclosed nutsch-type filters either vacuum or pressure, heated or cooled.
